I just did a little digging on the Building Sciences Corporation's web site.
They do research on why things work, don't work and sometimes fail.
Their take on windows (solely from an insulating point of view) is that the
better the insulating ability of the window, the more comfortable the house
occupant. They also point out that an un-insulated wall will lose a
tremendous amount of heat. They also talk about closing drapes/ shutters in
the Summer and finding ways to retain solar gain in the Winter.

I take from their information that a well built house with very good
insulation would be less comfortable with a window that has a lower
insulating factor. I also realize that there are many factors that need to
be looked at when trying to "improve" your house.
